Abstract
The invention provides histone deacetylase class II nucleic acids and polypeptides, methods and reagents for their use, and related compounds including small molecule libraries containing class II histone deacetylase inhibitors.

78 . An isolated nucleic acid encoding a polypeptide, which polypeptide comprises a polypeptide sequence at least 95% identical to SEQ ID NO: 6 wherein said polypeptide or a fragment thereof has histone deacetylase activity and/or a histone binding activity.
79 . The isolated nucleic acid of claim 78 , which polypeptide comprises a polypeptide sequence at least 97% identical to SEQ ID NO: 6 wherein said polypeptide or a fragment thereof has histone deacetylase activity and/or a histone binding activity.
80 . The isolated nucleic acid of claim 78 , which polypeptide comprises a polypeptide sequence at least 98% identical to SEQ ID NO: 6 wherein said polypeptide or a fragment thereof has histone deacetylase activity and/or a histone binding activity.
81 . The isolated nucleic acid of claim 78 , which polypeptide comprises a polypeptide sequence at least 99% identical to SEQ ID NO: 6 wherein said polypeptide or a fragment thereof has histone deacetylase activity and/or a histone binding activity.
82 . The isolated nucleic acid of claim 78 , which polypeptide comprises the polypeptide sequence of SEQ ID NO: 6 or a fragment thereof having histone deacetylase activity and/or a histone binding activity.
83 . An isolated nucleic acid having the sequence of SEQ ID NO: 5, wherein said nucleic acid encodes a polypeptide.
84 . The nucleic acid of claim 83 , wherein the polypeptide is a fusion protein.
85 . The nucleic acid of claim 83 , further comprising a transcriptional regulatory sequence operably linked to said nucleotide sequence so as to render said nucleic acid suitable for use as an expression vector.
86 . An expression vector, capable of replicating in a prokaryotic cell or eukaryotic cell, comprising the nucleic acid of claim 85 .
87 . An isolated host cell transfected with the expression vector of claim 86 .
88 . An isolated or recombinant HDx polypeptide, comprising a polypeptide sequence at least 95% identical to SEQ ID NO: 6 or a fragment thereof having histone deacetylase activity and/or a histone binding activity.
89 . The HDx polypeptide of claim 88 , comprising a polypeptide sequence at least 97% identical to SEQ ID NO: 6 or a fragment thereof having histone deacetylase activity and/or a histone binding activity.
90 . The HDx polypeptide of claim 88 , comprising a polypeptide sequence at least 99% identical to SEQ ID NO: 6 or a fragment thereof having histone deacetylase activity and/or a histone binding activity.
91 . The HDx polypeptide of claim 88 , comprising the polypeptide sequence of SEQ ID NO: 6 or a fragment thereof having histone deacetylase activity and/or a histone binding activity.
92 . The HDx polypeptide of claim 91 , which polypeptide is a fusion protein.
93 . An antibody to the HDx polypeptide of claim 88 .
94 . A method of screening test compounds to identify agents which inhibit the deacetylation of histones, comprising contacting a test compound with a HDx polypeptide of claim 88 ; and determining if the test compound inhibits the activity of said HDx polypeptide.
95 . The method of claim 94 , wherein said test compound is a member of a library.
96 . An assay for screening test compounds to identify agents which inhibit histone deacetylase interaction with cellular proteins, comprising contacting a test compound with a HDx polypeptide of claim 88 ; and determining if the test compound inhibits the interaction of said HDx polypeptide with at least one cellular protein.
