Abstract

Disclosed herein, in certain instances, are methods for the diagnosis, prognosis and determination of cancer progression of a cancer in a subject. Further disclosed herein, in certain instances, are methods for determining the treatment modality of a cancer in a subject. The methods comprise expression-based analysis of targets. Further disclosed herein, in certain instances, are probe sets for use in assessing a cancer status in a subject.

         51 . A method comprising:
 (a) obtaining a sample of a subject, wherein said subject has or is suspected of having a cancer;   (b) assaying an expression level in said sample for a plurality of targets, wherein: (i) the plurality of targets comprises one or more targets selected from a target listed in Table 6; (ii) the plurality of targets comprises one or more targets comprising a sequence selected from SEQ ID NOs: 1-153; (iii) the plurality of targets comprises one or more targets comprises a sequence that is a complement of a sequence selected from SEQ ID NOs: 1-153; (iv) the plurality of targets comprises one or more targets comprises a sequence that is a reverse complement of a sequence selected from SEQ ID NOs: 1-153; or a combination of (i-iv); and   (c) outputting a report, wherein said report comprises a representation of said expression levels measured in (b).   
     
     
         52 . The method of  claim 51 , wherein said cancer is a thyroid cancer. 
     
     
         53 . The method of  claim 51 , wherein said cancer is a lung cancer. 
     
     
         54 . The method of  claim 51 , wherein said cancer is a prostate cancer. 
     
     
         55 . The method of  claim 51 , wherein said cancer is a pancreatic cancer. 
     
     
         56 . The method of  claim 51 , wherein said cancer comprises a carcinoma, a sarcoma, a leukemia, a lymphoma, a myeloma, or a tumor.

The method of  claim 51 , wherein said cancer is a skin cancer, a lung cancer, a colon cancer, a pancreatic cancer, a prostate cancer, a liver cancer, a thyroid cancer, an ovarian cancer, an uterine cancer, a breast cancer, a cervical cancer, a kidney cancer, an epithelial carcinoma, a squamous carcinoma, a basal cell carcinoma, a melanoma, a papilloma, or an adenoma. 
     
     
         58 . The method of  claim 51 , wherein said plurality of targets comprises a nucleic acid sequence. 
     
     
         59 . The method of  claim 57 , wherein said nucleic acid sequence is a DNA sequence. 
     
     
         60 . The method of  claim 57 , wherein said nucleic acid sequence is an RNA sequence. 
     
     
         61 . The method of  claim 51 , further comprising assaying an expression level of a miRNA.
